So why wouldn't I wait until I get the best gun I can find at like level 120+, and then apply it? Seems like a waste if I apply it now.

Cheap scrolling a weapon or buying a cheap pre-scrolled weapon is fine until the end. By the 120+ point you should be looking to get a good endgame weapon or one that can manage until endgame. Endgame weapons, depending on what you think is endgame, can range from a few hundred mil to well over 3Bil. So keeping a decently scrolled gun until you get your endgame weapon is perfectly fine.
